You obviously missed my recent post about Cap Flux Coils. There exists no situation in the game where their use is actually beneficial, at least not one that I've found.
I admire your notion of a shield-tanked, missile-spewing, Amarrian drone boat and I've toyed with such a build myself. The 'Geddon is a remarkably versatile ship, and it's easily one of my favorite to fly. However, I feel your execution is rather lacking.
1. You committed the #1 sin of mission running builds and built for cap stability. No no no. Generally speaking, higher DPS will keep you alive longer than a better tank because you can reduce incoming DPS faster.
2. You've focused your damage where your ship isn't strongest. Using drone damage mods will provide better DPS because they will stack beneficially with the drone damage bonus of the hull. Think of the launchers on your 'Geddon as secondary weapons. (Not to mention, they use less CPU and you're going to be tight on that.)
3. Your sentry drone usage will be limited by range, which seems a shame given the range on your launchers. You will either need one or more Omnidirectional Tracking Enhancers in your lows, or, if you decide to switch to an armor tank, Omnidirectional Tracking Links in your mids. (Side note: A Dominix would come in handy here because of it's drone range bonus, but it lacks the ability to fit launchers.)
4. If you're going to stick with the shield tank, consider switching to an ancillary XL booster. You have a large cargo hold and some issues with cap stability, use the former to help out with the latter. (I personally don't like them for missions, but others I know swear by them.)
5. Consider fitting a large Energy Vampire or two. With the 'Geddon's range bonus, and the fact that NPC ships have unlimited cap, that could go a long way towards helping with your cap issues.
Assuming perfect fitting skills and T1 weapons (based on your post) and catering to a laser-based mission, this is what I come up with:

Drones, missiles, hardeners, and rigs to suit. Rig ideas could include shield (increase resists, decrease booster cap usage, etc.), cap regen, etc. I'd shy away from missile rigs due to the CPU issues.
It all fits with 0.25 CPU to spare, will tank 402 incoming DPS for a bit over 3 minutes (barely 2 without the NOS), and does 826 DPS out to 30km assuming Garde Is and faction missiles. Range/damage tradeoff changes with sentry drone selection, and your damage potential goes up considerably with T2 heavy and sentry drones.
Is this the ideal mission runner? Not really. It's slow, all but requires T2 large drones to reach full damage potential, and your tanking options are severely limited. The armor tanking fit that ShahFluffers came up with above is far more practical. But it could be really fun, and it's hard to deny that the 'Geddon is one cool looking ship to run missions in.
